Even after looking at their web site, I don’t quite understand about the “IndieBound store” option when adding Local bookstores. Does this mean that the store joined the IndieBound organization, or that a LT member saw that they were an independent bookstore and checked off that item? I see some stores have the symbol, others don’t.

It should only be used if the bookstore is a member of Indiebound (formerly Booksense).

So, do I know that from going to the bookstore website? The few Pennsylvania bookstores that I have marked as Indiebound are shown that way because of their website symbol. It seems to me that their website should show more clearly how bookstores join Indiebound, because I couldn't figure it out.

Store websites do generally indicate that they are members.

Click on the Indiebound logo on the store's site; it will take you to the organization's website.

If a bookstore is listed on IndieBound's website in the "Store Locator" search, is that sufficient? I.e. are all the stores listed on their map/search results members, or does member mean something more specific like "affiliate"?

(Sorry to resurrect a long-dead topic, but I didn't want to duplicate.)

I use the IndieBound designator to show which locations accept IndieBound universal gift certificates, etc. I don't know how that helps you identify them, but it might help you know one when you see one?
